As frustrating as it is, i do recomend going to some of those cleared locations (or look at a video guide to see exactly where some stones are, and if you remember picking them up). Also, the stone in the thalmor embassy is a pain to get if you miss it the first time, but you can go back into the cave, its just not a location on the map.

You have to walk/slide down the mountain side, but you wont die. Do that and you will find it. If I remember right, you go to the entrance to the embassy but dont go in.
